We are also fans of Trek in all its shapes, and have absolutely no restrictions on which canons a player can app from. We even currently have some characters from the Star Trek on-line game.
A few basic guidelines: if your character doesn't have substantial canon (ie: s/he's a background character, perhaps having only about 10 pages of canon cumulatively), and more than half of their characterization has been headcanoned, you may want to use our app template for AU/OC characters to highlight these additions. During gameplay, any assumed canon between your character and another Trek character should be discussed with that player, in case they don't want to keep book canon. We're all pretty friendly, and happy to chat about CR.
